Probably Hank, because there's a point in volume 3 Avengers where there actually *are* two Hanks running around, and one of them imprisons the other in his lab and replaces him. So he can be with Jan.
Except in the CLAMP version, instead of the two Hanks being recombined into one, one of them would die tragically saving Jan and the other Hank's lives, and then it would turn out that Jan was a clone made out of flower petals. But it's okay, because the real Jan is in another dimention somewhere, waiting for the Avengers to find her.
And Clint's arrows would have the power to dispell ghosts. And Tony would have a naked, glowy transformation sequence when he puts on his armor. Thor would have one, too, when he switches between his mortal form and his Thor form And Wanda's magic would involve glowing magical arrays and people chanting mysteriously on the soundtrack.

Because clearly the two sides in X is the whole SHRA thing, which makes Steve Subaru and Tony Seishirou, and maybe the whole Sakurazukamori thing is his, idk, drinking/bad decisions/something IDK, but then STEVE is the one who dies at the end, where in X it's SEISHIROU. So then TONY should be Subaru because he totally angsts and it pretty much just destroys most of his will to live-

edit: Seanchai's just told me that in order to do an X/Marvel fusion, you'd really need to go to the X-Men to get the right degree of creepiness in relationships. Or the DCU, for vague pedophilia.

Well TECHNICALLY if we were going to do a proper fusion Kamui and Fuuma, as leaders of their respective factions, should map onto Steve and Tony (assuming an SHRA-timeline match-up) instead of Subaru and Seishirou. I am just stupidly fond of Subaru and Seishirou because they have a long and tragic backstory and I LOVE THEM SO MUCH ;_;
I don't really know anything about the X-men (other than the movies) so I can't comment on that. But yeah, Yuzuriha and uh, oh it has been too long, whatsisname who likes nature, that definitely fits the DC bill!

But Jan is definately Tomoyo if we're doing CardCaptor instead of Tsubasa (if she were Tsubasa!Tomoyo, then I suspect Hank would be Sakura and Clint would be... I don't know. I'd almost say Kurogane, except who would be Fei? Neither Mockingbird nor the Black Widow are veru Fei-like).
edit: Seanchai says, yes, Jan is definately Tomoyo, Hank is Sakura, and Clint is Syaoran, in any universe.

I'm thinking Tony would be Takeshi from CLAMP Campus Defenders, and the Living Armour would be Kentarou. Nokuro is clearly Nick Fury.

Kang/Immortus would be Fei Wong Reed, because he's fucked extensively with all the Avengers and has time travel powers. (Unless Doom is Fei Wong Reed and Reed Richards is Clow)
And when they went to Acid Tokyo, the X crew would all be the X-Men, at least partially for the pun. Except Xavier and Magneto would be inexplicably young and bishounen, because anime. Magneto would be the classic white-haired evil bishounen with hair down to his waist.

Faux WangFei Wong, and Reed as Clow....now I really want to write Acid Tokyo X-Men, god damn. With Magneto as Kamui and Xavier as Fuuma (or possibly vice-versa). I don't know if I can match the others up. It's been a while since I read X.

That makes the Swordsman Tsubasa!Seshirou! For an older mentor figure who's kind of evil. I'm not sure how the part where he's replaced by a plant clone who then get smarried would translate over. Carol would be Souma, Tsubasa!Tomoyo's butch bodyguard. And Wanda would be Souma's girlfriend who's name I can't remember.
In the service of Crack, I'd be tempted to make Vision one of those androids from Chobits, but that doesn't fit at all character-wise.

It's not quite the same kind of angsty eye-loss that CLAMP (who are a Japanese writing team) do in their manga, though. CLAMP characters tend to lose their eyes in the service of warped/tragic slashy love or because they've been metaphorically raped by evil (like, if the Living Armor had ripped out one of Tony's eyes and replaced it with the Armor's eye, instead of giving him a cyborg heart). Or they swap an eyeball with someone and gain a soulbond.
So if Thor were a CLAMP manga, Thor wouldn't just lose an eye to gain wisdom and a raven and more daddy issues. He'd lose the eye and then Loki would take it and replace one of his own eyes with it and then the two of them would have a creepy, incestuous bond.
And this had made me realize that I would really love to see an anime about a terribly bastardized version of Norse mythology. Or a BBC/HBO miniseries about it.

Then I renting the Ultimate Avengers DVD a few months later, and the Avengers officially owned my soul (I was crushed to pick up Ultimates and discover that the people from the cartoon basically weren't in it). And then I started reading the comics, right in time for Civil War. Which on the one hand proved my Captain America's boyfriend theory right, but on the other hand...

I love the Ultimate Avengers DVDs, but despite having "Ultimate" in the title, I think they're actually more like a grownup version of Marvel Adventures. Heck, that sequence at the start of the first movie, where Steve wakes up in the present, thinks he's surrounded by Nazis, fights his way out of the SHIELF facility and finds himself in the middle of teeming modern-day New York? It's totally in one of the MA Superheroes comics.
