I seriously do not know why one would make that particular comparison -- I suspect it's because the obvious comparison (to the Civil Rights movement) has been declared Off Limits in aproximately every discussion of racism in fandom ever (plus, early Civil Rights era protests met with more than one significant success, which would go against the post's general "shut up and watch your tone" premise).
The original poster would have been better off comparing gay rights protests to the more agressive feminist protests of the past (which often did create backlash), or to other progressive/liberal protest movements that were unpopular, like Cary Nation's wanton property damage in the name of publicizing the dangers of alcohol, instead of to cross-burning, lynch-mob-forming, assassination-and-murder-committing bigots.
Oooh, or Vietnam-era anti-war protestors. I know military and ex-military guys who are still bitter about that, thirty years later.
